You can read an article I wrote for the Dutch magazine 't Klaphek about how the decoder actually works. (Although the magazine is mainly in the dutch language, the article is written in english).

Thomas incorporated a JavaScript port of the decoder, Soya.Encode.ScriptDecoder, into his Soya project.
A guy named Andreas Marx reinvented the wheel and found out the decryption routine all by himself.
He made a
simple Pascal decryptor which can be beaten pretty easily, but still.
